I wonder what would be the best way to make the flaps in “down” position. Especially, when the upper flap is shorter than the lower flap surface. I have a AN-12 wing in mind.

I would suggest adding a baffle behind the upper flap surface. If you watch the flap extend on a contemporary aircraft you will see baffles that are normally inside the wing and are exposed when then flaps extend.
best way is to separate the flaps before the wing halves are glues together. You’d then have to fill and sand the gaps. If the wings are one piece then some more advanced surgery is required. Patience of the kind that I don’t have is required for a job like this.

Those are Fowler flaps: they tuck under the top surface of the wing so appear to be two different sizes on your model. They extend rearwards to increase lift, and drop to increase drag to slow the aircraft. They are fully exposed when extended and look like a small wing; same airfoil shape.
You might be able to use the lower flap from the model as a guide but the rest of the flap, the rear wing structure that Swanny talked about, and the hinges and actuator will all have to be scratch built.
The result can look most awesome but it is a lot of fiddly work.
