Bought the Trumpeter 1/32 SBD Dauntless Clear Edition by mistake. I wanted just a standard kit.
I intend to build and paint it and have none “see-through”. Whenever I see or handle the clear parts, they always seem more brittle than the standard plastic. Do I need to treat it any differently or more carefully when assembly, sanding or filling?

You are correct. Clear polystyrene is more brittle than is opaque. The colorant additions for the opaque ‘soften’ the plastic.
Even though you do not intend to use the clear fuselage/wing parts as they are intended, caution must still be exercised in removing the parts from the sprue. A nipper may shatter the part. You may want to use a razor saw instead, clean up with knives and sanding sticks. Since you are not intending to use the clear parts as intended, you do not need to worry about fogging or crazing. Use your favorite glue and methods. Filling and sanding per normal. Likewise use your favorite paint; lacquer, enamel. or acrylic. Follow the standard paint sequence guidance - acrylic over lacquer, lacquer never over acrylic
