I am working on the old tamiya kit and was wondering if the Jeeps were painted over in sand so that if it got chipped then the factory coat of OD would show through?

Most likely, yes. The desert is a very harsh enviroemnt on vehicles and the top coat would show some pretty heavy sun bleaching and chipping in a short time. Lend Lease vehicles used by the British Army consistantly show this in photos.
